One option that Im considering now, is to use a PDF reader with good annotation capabilities such as FoxIt reader ( ), combined with a desktop search system (there are many, both free and commercial), or using the search feature in some online storage service like Dropbox or Google Drive.

This would cover the search and annotation features, which are the ones Im mostly after anyway.
